What are the files that controls a skill's color?

Anything with an .emb file extension. Most skills have a ptcl.emb and trc.emb, some have a Bas.emb, some have a Cor.emb, some even have Bas2 and Cor2 etc files. They all affect the colors. The only ones that you do not want to mess with are pbase.emb and tbase.emb. These tell the game WHERE to apply textures (Such as telling it that the Kamehameha beam comes from the hands and fires forward), so those need to be left alone.

If I wanted Final Flash to look like Final Shine how do i do it because my game keeps crashing every time I try

It crashes because you're trying to just swap model's for Final Shine over Final Flash. Right?
Open the textures with embpack in Libxenoverse, open those files in Photoshop and edit them.
Alternatively, open all of the emb's from both skills and then copy/paste the Final Shine ones over the files for Final Flash (Only ones with the same name or same texture "look" (use your head!)), and repack the files into their respective emb's and then repack it all and try ingame.
VERY FEW skills work with a model swap the way character's do.
