the mods are installed in data2.cpk so you should always have a backup as Kyuubi Naruto-DBX said, you can also unpack data2.cpk that has mods and go through all chara folders in there and delete every file on each character folder and just leave the .bac file and I guess the .amk one too.

After having some issues in the game, i decided to uninstall the mods i had so i deleted the files that i used in the mods, but i think that there are still some mod files and i don't know whic ones... i uninstalled the game and reinstalled it, but still the same... so i need help on how to completely uninstall all the mod files Delete your data2.cpk go into the games properties on steam, validate cache. It will install a fresh Data2.cpk

Save Data is not stored in with Game Data, at least for most games.
